Transporting bike in roof with deep rims?

I need to transport my bike on the roof of the car, it's a carbon frame with carbon rims. I have to put the bike on there, but will put padding etc where I clamp it. Will it be ok to clamp the wheels down or should I change them for original ones for transport?
Using Thule 591 bike carrier.

Just tie them down like normal. The spoke-side edge of a carbon wheel has to resist huge spoke forces so a small, distributed force from a soft strap will do no harm. Remember, the wheel tie-downs on a Thule Prorider style rack is there just to keep the wheels from bouncing. All the clamping stability is supplied by the arm and frame clamp.
