That's exactly what stops me using one. Its bound to scuff the paint eventually.
Not noticed an issue myself but I'm not that precious. My bikes seem to pick up marks whatever I don't do or do (like clonking the frame with the D lock say :blush: )

The other thing that they get called is "tri-bag", which may be a good search term. Specifically for triathletes in order to do something that the rest of us don't do. They keep it secret.

I use this for food one side; phone, money, bits and pieces the other and a phone, map, or directions sheet on top - see attached image (NB handlebar tape now black!).
The top flap has room for a phone which can be touch controlled through the plastic. The two little side panniers have a capacity of 0.9 litres so more available storage than your normal top tube bag. Banana will fit. Inexpensive.
I made the following adaptions:
Strips of velcro underneath and same on top tube to anchor bag and an extra velcro strap sewn on at the back to strap under top tube - it won't come off without this but will 'slop around'.
Side panniers stay dry inside and my knees only touch them when throwing the bike around.
Top compartment not waterproof but conversely, easy and quick to access (eg to take out phone or change maps).
When I'll have hours of riding at night, my front light battery straps on 'invisibly' between the panniers, under the top tube.
