Most likely a bottom bracket that's needing cleaned, or crank bolts needing re-greased. Could also be chain-ring bolts.
It may be worth seeing if it still does it if you pedal standing up, as I've had a click that I could have sworn was pedal/BB related but was caused by one of the saddle rails - only happened pedalling on one side.
