The size of a cup and cone bb axle

I have fitted a cup and cone bb to a bike with a triple chainset and it is fine only the bolt that screws onto not into the axle which hollds that crank in place does not scew in fully only about half of it screws onto the threads on the axle so I can not tighten it up very tight as it could damage the threads . Is the axle not long enough I am using caged bearings

I think you have one of the pretty old BB axles that had a threaded section on either end. You then used a sort of flanged nut to secure the cranks on to the square taper. If I concentrate very hard I think the last one I remember was on my Dawes Wildcat.

Are you sure the nut is the correct pitch and thread?

If the axle was too narrow for your chainset, the inside of the crank would rub and catch the BB cups.

You possibly have the wrong thread type on the nut you are trying to use. I can't remember what I was working on now but the nuts to hold the chainset on were missing when it came to me and I tried many nuts in the local hardware shop and nothing seemed to fit but a bike shop was able to provide me with so I assume that (on that BB at least) it uses some sort of BSC threading.

yes the nut is the correct pitch and thread

really what I want to know is are all bb Axles the same size

They vary in length. Effectively moving your feet closer or further away from the chainstays. The length, (or width I suppose one fitted), depends very much on the chainset/cranks fitted.

The best place to look is here http://sheldonbrown.com/bbsize.html which lists the length you need for the cranks you have.
