I have taken about 8 weeks off cycling but went mountain biking in gisburn forest this morning.

After the ride I have a real pain at the side of the knee, it's quite painful.

I have the normal pedals and use trainers.

The left leg is absolutely fine, so what am I doing wrong.

Any advice will be appreciated

By normal pedals, I take you mean not clipless, they are not normal  ;)

If you were using clipless and the pain is on the outside according to this, the clip is too far to the outside, ie foot is too close to the cranks and visa versa for the pain on the inside. At a wild guess perhaps your unclipped foot is sliding too close or too far from the crank, depending what side the pain is on.
