Rough feeling freehub

The freehub on my commuter is relatively new (definitely 2012 so it's done around 2000 miles so far) and it feels quite rough when pedalling. If I hold the rear wheel off the floor and spin it by hand it's as smooth as a smooth thing in a smooth place. The roughness is only apparent on turning the pedals so it would appear to be the freehub body rather than the hub itself.

Any ideas?

The noise and roughness seems to be coming from the rear wheel though but if I just spin the wheel it's silent. Now you've said it though once the freehub is engaged by the cogs it's only the wheel spinning.

RD seems fine. No problems in shifting, no slipping etc. All seems to function smoothly

I suppose it could be the chain although it's not that long (by my standards) since I cleaned and oiled it. Will have another look.
