My axel is bent and uve already taken it off but I made the biggest mistake! Ihave no clue what the spacing on either side of it was (I loosened both bolts; it's a long story involving a non removable freewheel and my 1 brain cell). But seeing as though it is a flip flop hub (I think...because theirs a fixed wheel on one side and freewheel on the other)... I could get a new axel of the same size as the old one and leave an equal number of threads on either side?

That sounds reasonable. You need to have enough thread on either side for the nuts to secure the axle to the dropouts, which in your case means same amount of thread on both sides, as the wheel can go in either way.
