Hollowtech possible damage

I've just had my Trek 7.3fx upgraded to XT components, having ridden 50 odd miles with the new gear a noise started coming from the bottom bracket. Thinking it just needed tightening as it's bedding in I bought the tools to tighten everything up on the hollowtech crankset etc. even though it all felt ok. The cap that goes on last to tension the bearings? seemed alright as did the bolts that hold the cranks. As I undid the bolts on the crank arm the black cap was extremely loose, it seems the cranks were tightened and then the black cap tightened up after the cranks instead of the other way around as described on the Shimano site.
I've now tightened everything up properly; black cap first and only hand tight then the crank bolts using a torque wrench. Question is, am I likely to have done any damage to the bearings/bottom bracket riding it like this before noticing the problem?
Had my doubts about the local shop and now they've been confirmed.
Will I be looking for a new bottom bracket soon?

A lot of people recommend backing the black cap off a little after loading the bearings, so the looseness of it is no indication of anything imho.

Overtightening the bearings using the plastic black cap would quite hard, as it is reported they'll take about 50Nm, which is going to be really difficult to do with a tightening disk!

No idea what the noise could be, but wanted to reassure you about the BB.

Thanks 2Loose. Noise has gone since I tightened everything up was just worried in case of damage, sounds like I have nothing to worry about.
