Hi,
I have a set of shimano R50T2 brake pads that need replacing and was wondering what alternatives will work. I don't know if the newer style like the r55c3 are compatible?

Yes but you'd need to replace the bolts with your current ones, according to http://forum.ctc.org.uk/viewtopic.php?f=5&t=83367&start=15 which also discussed other alternatives.

The R50T2 pads are all in one pads (Tiagra, Sora?), and yes can be replaced with the 'newer style' pads, which slot into cartridges, which you will need to purchase with the pads initially. You don't have to buy Shimano pads BTW, many on here will recommend SwissStop pads - more expensive, but good. IMO 'Disco' brake pads are a very inexpensive alternative. ('Carbon pads' are for carbon fibre rims BTW)
