Bottom of pedal stroke?

I've borrowed a goniometer, as apparently its the best way of calculating your ideal saddle height.

Now the guides talk about measuring the angle of the knee while at the bottom of the pedal stroke, but I'm confused as to whether that is when the crank is in the 6 o'clock position, or when my leg feels at its most extension, which would be about 5 o'clock (on the right leg).

Nah - the bottom of the stroke is the lowest point i.e. 6 ' clock.

Inline with the seat post is good for measuring the actual distance between saddle and pedal, obviously, but functionally, it's not as important as the dead bottom of the stroke.
